I don't know how other people do it, but I never mention stutter in my application. I prefer to "manifest" it, as it were. If someone asks about it during an interview, I'll elaborate briefly. But marking it as a disability... wouldn't that decrease your chances of being called in? I mean, no company would ever admit it, but it's sort of obvious to me that you could filter stuff like that out in advance (depending on the job in question, of course - how many companies do this, I don't know).
